The player in Mathstroids navigates a spaceship through an asteroid field, firing lasers at asteroids as it moves along. The asteroids have numbers on them at which the player may fire. If the player successfully shoots an asteroid and there is a number on it, the player gets that number. The numbers on the asteroids then transition to mathematical symbols. If the player shoots an asteroid with a symbol, they then get that symbol. The game continues until the player successfully creates a mathematical equation which they must then answer correctly to receive points. If the player obtains a certain amount of points they may then proceed to the next, more challenging level.

Mathstroids is divided into 5 different level sets, each containing 10 levels. The first set focuses on addition, the second set focuses on subtraction, the third set focuses on multiplication, the forth set focuses on division and the fifth set has a variation of all of the symbols combined. Levels are designed to become more challenging as the player progresses.
